•We propose a end-to-end modular pipeline for processing mouse brain slices.•Our pipeline registers and visualizes mouse brain slices in a standardized 3D atlas space.•Our method accepts both clean and damaged (with artifacts) histological slices.•It also handles slices generated at arbitrary orientations and uneven slicing intervals.•Our pipeline supports neural circuit mapping research based on conventionally produced slices. |
