•It utilizes label information and data structure to combine multiple organs for plant recognition.•Two graphs measure inter-class separability and intra-class compactness in a local way.•Geodesic distance is introduced to 1-NN classifier.•Experiments real leaf&flower dataset to test the performance of the proposed method.
