•Anatomical 3D shape is instantiated from a single intra-operative 2D image.•The instantiation framework is generalizable for multiple application domains.•Real-time, high-resolution instantiation is achieved without registration.•SPCA is applied on the anatomical 3D SSM to determine the optimal scan plane.•KPLSR-based learning and prediction are used for the instantiation.
